There are loads of different ways to do it, so you'll probably get a different answer depending on who you ask.
It also depends on whether or not you want to use stock control from the admin side or whether you just ignore stock-levels on the vpasp admin product records.
You can use parent/subproducts, or, you could create the 2 products (a single, and a box/bundle) as 2 products in their own right and then cross-sell them.
Personally I'd use the cross-selling.
eg create the 2 products, the single, and the box/bundle
then on the cross-selling field of each of those I'd select the corresponding other one.
That means that you'd get 2 different product pages on the customer side (one for the single, and one for the bundle) but on each of those you'd also see the other type as a link.
You could make a tweak to the cross-selling display to add an "add-to-cart" link.
or, you could use parent/sub products instead

In case you do decide to go down the cross-selling route, you might find our addon useful, it's not mandatory because vpasp already has cross-selling, but it makes it more flexible etc:

File management is half the battle.
Realizing you have to structure your inventory, images and extended descriptions and figuring out a way to do it gets you headed in the right direction.
Then working with the templates to make the presentation do what you want.

1. 2 Categories with Cross Selling
1a. Singles
1b. Dozens / Cases

2. Sub Products

3. Features
